It is possible that probabilistic models of the character of DNA sequences can be used to substantially reduce the computational burden of sequence similarity searching and de novo assembly. This project aims to do exploratory work in characterizing the probabilistic properties of real and artificial metagenomic data and their usefulness in handling the same. Project description: Initial exploration of sequence-redundancy has shown promise for rapidly predicting the genome size in high-throughput genome sequencing projects and for determining the likely assembleability of metagenomic datasets. Error-correction in shotgun data sequencing data, a step that could improve the quality of assemblies, requires a memory- and compute- intensive traversal of the data. The desired all-against-all comparisons for error correction, assembly, and probing for redundancy at present require large memory (32Gb+) machines for input datasets in excess of 1 Gbase.
