It is possible that probabilistic models of the character of DNA sequences can be used to substantially reduce the computational burden of sequence similarity and de novo assembly. This project aims to do exploratory work in characterizing the probabilistic properties of real and artificial metagenomic data and their usefullness in handling the same. Project description: The large size (few 10s of GB) of current metagenomic datasets makes them cumbersome to handle on desktop machines. Basic characterization of the sequences can be accomplished in a parallel manner by simply splitting the input data into pieces. Planned experiments include generating artificial metagenomic datasets labeled with reading-frame data using complete genomes, training probabilistic models on the composition of the so-generated fragments, and testing the performance of reading-frame classifying algorithms on the results. To test the same algorithms on real metagenomic data requires annotating the fragments by similarity searching or de-novo alignment, both of which are computationally intensive.
